Fill Hole Exactly

How do I fill a round hole so that it is flush with the pot on top and bottom. On bottom is easy, as when I create a cylinder it touches the tray. But how do I make it exactly flush on the other end of the hole?

Well using your method, you can adjust the size of the part to match the height of the bottom and just plug it. You can adjust the dimensions of that cylinder to match the height of the bottom of the tray.
