In Cut Mode, what is the Height referring to? If I enter 2.5 for the height for objects of all kinds of thicknesses they will all uniformly be cut off the bottom by 2.5?

A cut height of 2.5 is 2.5mm from the build plate. So yes, it would cut the 2.5mm bottom of the object.
