Just did the new software upgrade and although I can see all of the colors on the A1 AMS, it refuses to allow me to choose the one I want.
I had orange on the First Wheel, which is what I wanted to use. The software would not let me click on it, insisting I HAD to use the silver on the 4th Wheel.
I restarted the machine once and the software three times. No dice.
So then I decided to move the orange to #4. The software then decided that I could only use #2, which is gold.
I synchronized the colors in the Prepare tab and yes, they all show, but I cannot use the one I want.
Am I missing a step? Could it be because one of the slots was empty?

Sorry you are also experiencing this. Turns out my husband had not done the upgrade, so I sent a print from his laptop. I then found a link for the previous version and downgraded. My prints have been fine.
Then I called my son, to whom the A1 and PS1 technically belong and told him to not do the upgrade. He wanted me to contact Bambu and open a ticket. I told him I posted here instead.

Choose “overwriting” and you will see the filaments as loaded into your AMS and you’ll be able to select the one you want.
