I’ve started to upload my models to makerworld.com using Fusion (switched from SolidWorks) to permit my users to use the Customize function (upload as .f3d). However, when I upload F3D files with included appearance data, or separate materials, that correspond to different colors, the Customizer seems to strip the bodies, components, appearance data, and material data from the 3MF that is available for download. The end result is that the user cannot access any color data in my original design.
How do I permit my users to keep color data in their downloads using the Customize function?

Well that’s your issue right there. (sarcasm)
You can try uploading 2 different files.
The 3MF profile & than the F3D will go under STL/Cad FIles…
this might save the customize function…you will have to test it out.
If it does work, than include that info in your description write up so user will know where to find the file.
Figured it out. I converted all bodies to components and uploaded the f3d. This still resulted in a single object in BS, however it is splittable into parts. Each part can then receive a different filament.
I haven’t tested this approach yet bodies instead of components, but at least I know a workaround now.
