If you want to attach a sample fusion 360 file. I can take a look to see why it’s not working for you.
It works easily for me, so not sure what you might be doing wrong.

I don’t know how to attach a file that’s not an image.
Sorry to jump in here but i have been scouring the internet for information about something similar. Looking at your example image here - say i had that same circle cut out on my object, is it possible or is there a way to FILL the cut-out in a different colour?
Easily. Just make the circle a different body, subtract it from the background, and leave it in place. In Bambu Studio, split the object into parts and apply a different filament to each part.
Would you be able to elaborate on how i would make the circle a different body and substract it from the background in Fusion?
Draw two circles and extrude a pipe to be, for example, .05” tall. Draw a box around it and extruded it to be half an inch tall. When you extrude the box specify “New Body”. You will then have two bodies, one inside the other. Use the Combine tool with the box as the Target Tool and the pipe as the Tool Body. Select the Cut operation, Keep tools, and click OK. If you hide the pipe, you should see a cavity where it goes. Make both bodies visible. Export the project as step or stl and load it into your slicer. Select your project in the slicer and Split it into Objects. In the slicer display Objects, and set each one to a different color. Done.
