As per the title, I read somewhere that it increases the likelihood of nozzle clogs. How often does this realistically happen?

No problems at all, but, to be honest, I’ve never printed massive multicolor models with hundreds of color changes
Never had an issue from the default long retraction. 0.2mm nozzles in long H2C multi-material prints can be tricky, but that is not due to long retraction.
