I download a file from MakerWorld, it was created with 6 colors. How can I select the colors indivually to remove without changing the actual print. Example: My project needed AMS colors #1, #3, #6 and #5.

If I’m reading you correctly, and you do not have 6 colours available, just do a ReSync on the Prepare Page and it will automatically substitute the colours/filament you do have loaded.
If you then want to assign which filament is used for which part, click the Objects Tab, and you can say which filament is used for which part.
If this isn’t what you’re meaning, just ignore it and call me a numpty
