I had a clog and I had to cut that tube about 1/2 Off. Will this effect the extruder or cause an error. Reason I’m asking is after I did this. I ran a 8 hr print. Next morning I went to run another and got this error.
Z axis homing failed; the task has been stopped.

You can choose the length of PTFE tubes external to the printer.
The only real limitation is if the change to the filament path goes through tight angles that can break or snag the filament.
For example, you could take a length of PTFE tube and cut it down to make an AMS closer to the printer. Shrinking the distance increases print times with colour changes, as the length of the PTFE tubes is the travel path in and out of the printer.
Provided you didn’t damage the PTFE tube or make it too tight when you cut it down, it is unlikely to be the cause of the issue.
Z-axis homing issues can be caused by filament which is cut by the printer falling onto the back of the printer and getting jammed when the bed is lifted.
